As you know, MP3 is a "lossy" compression format, so you don't get quite the same signal as the original. When you re-compress it at save time, those inconsistancies become the "target" signal - by playing it back you're attempting to replicate a signal that was dodgy to begin with. You'll still have stereo separation, just the signal quality will be compromised.
There might be lossless MP3 splitting tools available (just as there are MPEG video splitters). As far as I know, it's possible. But most audio software, for the sake of simplicity, will decode and re-encode it.
So, possible? Yes. Desirable? No.
