What are the options for the protect command? How do I protect and unprotect single files, also how do I protect and unprotect entire folders?

for a single file, it should just be PROTECT [file]
so PROTECT HDD:stuff/pornstash/URMOM -d (to prevent deletion)
this is in 3.1 anyways

you set or remove protection bits with + and - (or ADD / SUB )
Please test this on some junk file first though

Try (for example)
protect dhx:rootpath/#? RWED to set the file to be able to read, write, edit, delete all files and folders contained from dhx:rootpath. Adding minus before the flags (RWED) I believe will disallow those options from the file.

Near as I can tell this is where I write something under the guise of being innocuous, but really its a pot shot at another persons/peoples choice of Amiga based systems. Unfortunately only I cant see how transparent and petty it makes me look.
