Anyway, let's just first get some things clear:
- With HD I meant hard disk.
- You have correctly installed the roms: 40.68 is correct for kickstart 3.1.
- If you don't have an 060 card (if you don't know, you probably don't have one) you can ignore A4000_Mad's comment about the library files.
Now some questions:
1. Have you now formatted your hard disk or floppy/floppies?
2. In case you didn't (which would be most convenient now) can you boot into a working Workbench 3.0 environment?
3. If you can; what happens when you insert your 3.1 floppies into the floppy drive? (I don't get the "insert floppy into HD" part of your post. Do you mean High Density floppy drive or indeed Hard Disk; which would make no sense...) Does the drive ignore the the floppy disk totally or does it show DF0:

? or a different comment?
Your conclusion that your disks are fine, sadly doesn't always fly old Amiga floppy drives. Your findings are just that. Your WB3.1 floppies can be read by your A600's drive and your WB3.0 floppies by your A4000's drive. Floppy drives can become picky, dirty and fail. Some disks work in one drive and refuse to work on others. The problem can then lie with the floppy itself or with the drive; it has nothing to do with the roms.
