OS 3.9 and Winuae

Can i connect a Hd to my Windowze pc running Winua...Install os 3.9 on that disk in Winuae, then put it back to my Amiga and then boot OS 3.9?

If  your doing this out of a lack of cd-rom drive on your Amiga, you could network the 2 computers together (You can establish a tcp/ip connection with a serial null-modem if you don't have ethernet) and set your pc's cd-rom to shared, then use smbfs to mount it on your Amiga and install the cd that way. (I did this once after my cd-rom died on  my miggy)
