That's one of the most weird software problems i've ever read. No wonder that you don't get any feedback. :-D
WarpUP doesn't cause this kind of things. Perhaps it's not related at all with the problem. Are you sure that the icons are real? For example, a file named clock should have a clock.info file in the same directory.

Your drive isn't invalid or something is it? Or is there any kind of funny filesystem caching going on that is delaying writes etc. If that's the case you should get a "Volume is write protected" message, but maybe not if it's going to a cache and then not getting written. Can you write to the drives? What happens if you snapshot the position/size of a drawer's window on the drive?

If i snapshot a window and after i reboot the window is fine,as in the way i snapped it..

Now if i remove the line for warpup from my startup-sequnce then my icons are the way they`re supposed to be..

When the line is added it puts all my icons in the top right corner around the ram disk icon.

WarpUP doesn't need to have a line inserted in the startup-sequence to work. You can install a program called BPPCFix that disables ppc.library to allow WarpUP to work. Are you sure it isn't this line you are talking about?

My bet is that you have installed it incorrectly, and therefore has a CLI screen open during boot, which gives you this kind of error later on.

I think DoctorQ has it there - had a very similar issue myself. (although my icons were in the top left :-P)
As he says, the BPPCfix output opens a CLI before P96 initialises; this causes workbench initially to open on a native screenmode, then redraw when the monitor drivers initialised. As the icons are initially drawn on the native screen, their positions (defined with refernce to your P96 1024*768 - or whatever - screen) are invalid. Thus they are drawn all bunched up in the top left corner.

Try "BPPCfix install >NIL:" (iirc - the install bit might be different, it's been a while).
This will send the bppcfix output to a null console, thus the first screen which opens will be your P96 Voodoo workbench screen.
Voila, icons in the right place.

Hi
Yeah i made a few mistakes in my post above as the line i have added is for the BPPCFIX...

Oh and my icons are actually in the top left of my screen too lol dont know how i wrote that they were in the right.

Well anyways this is the top of my startup-sequence....

Why don't try BlizKick from the software-link. The latest(last?) is 1.24. Then use the BPPCFix-module with it.

And remove the other BPPCFix-line from startup-sequence if you do this.

I believe the correct syntax is

BPPCFix INSTALL >NIL:

You need to put a space between install and >NIL: as you are giving it a invalid parameter.
