I'm getting as confused as you! Disconnect the CD-Rom and any other device on Channel 2. Can you boot into Workbench from the hard drive (primary master device 0?)

It is confusing me I admit.If I install 3.1 Workbench everything is fine.It reads 2HDDs on my primary.If I then insert the floppy disc for Fast ATA and click on it it shows an icon for ATAprefs.This icon when clicked on shows all the drives connected.The problem on installing from the floppy and then rebooting gives me the Software Failure C;Mount Program faied (error ~80000004).Wait for disc activity to finish,Along with two buttons to click on Suspend or reboot.Its odd because ATA prefs sees whatever drives I have or have not got attached to the interface when it is clicked on on the floppy.
     After installing the ATA drivers etc there is no way I can get past that Software Failure window that opens.If I then reboot with the 3.1 install disc it shows only the 2HDDs on the primary.If I click through the partition named Workbench I find in its prefs the FastATA prefs.When I click on that that once again shows all the drives connected to the interface.Trouble is after having booted from the 3.1 install disc I cannot find a way to get at the startup sequence to check what's been installed there.Hope this makes things cleareras to what's gone wrong.It seems like the Fast ATA Prefs is reading the drives fine but the installed software cannot mount the CDRom drive or the third HDD so the computer hangs with that software error.

The PF software is designed to run from the boot hd, not from floppy. If you don't install the software as outlined in my previous posts you will continue to go around in circles. The problem is not connected to OS3.1 vs OS3.9 but how the PF software works. Try to get into a position where OS3.9 boots properly from hd and has no PF software installed and you'll get there. Using floppies to run the PF software is your problem imo.

Ok so if I install the CDRom as Master Slave you reckon without ATA3 being installed it might help.How do I do this as I'm totally clueless!Do I just copy the CD0 icon from storage to devs?What would I type in to the icon information to make it work?

You are confused.

Disconnect or remove all the PF hardware and software.
Does your A1200 boot into OS3.9 from hd and run normally?
Get back to that position before making it more complicated.

Answer to your last post is no 3.9 is not installed at the moment because the CDRom is not found as its on the secondary IDE.I have actually got 3.1 installed untill I can install 3.9 from the CDRom.Under 3.1 it only sees the primary IDE which has 2HDDs on it at the moment.I hopefully will be able to start dismantling my Amiga tomorrow.It still beats me as to why the ATA3Prefs sees all the 4 drives though the computer will not boot with it installed on the HDD.

OH Well I will just have to resign myself to tearing my Amiga apart. Got to remove the bus board to get at the Power Flyer and the ROM chips.Not looking forward to that at all.
