You shouldn't need to do anything special with the Linux version of UAE...
When using a ROM file that's come directly from an Amiga, you can ignore the Amiga Forever Keyfile option as this only relates to using the encrypted ROMs supplied with AF.
I've just tried UAE on Ubuntu 5.10 and all I needed to do was to supply it with a ROM image, a floppy image and configure the appropriate CPU and RAM settings - in my case this was a "kick13.rom" file, a bootable ADF floppy image, 68000 CPU and 512Kb chip plus 512Kb "slow" to emulate a 1Mb A500.
