I've seen AmiDock get confused with some prefs before (can't remember what though, maybe a prog I added).  Try renaming envarc:sys/amidock.prefs to amidock.prefs.back or something then rebooting.

It might come up with an error saying it can't find the prefs after the reboot, if it does then it's a problem with the prefs file and not AmiDock.  Either start from scratch or copy the prefs file from the CD.

If that doesn't work try copying AmiDock from the OS3.9 cd back into WBStartup.

AOS3.9 CD (early version) fails to install a couple of files

http://www.gregdonner.org/os39faq/installtips.html

SetPatch and a gadget too (don't remember now).

EDIT:

Q:

On bootup, I get the following error message: "Cannot open resource.library, version 44, unable to load AmiDock". I have the correct version of resource.library installed, and AmiDock exists in SYS:WBStartup. Why does this appear, and how do I eliminate this error?

A:

In many cases the problem message you received did not accurately reflect a missing or even damaged library, but rather the absence of a "#?.gadget" file that the resource.library function depends on. Check the SYS:Classes/Gadgets/ directory on your system partition and the OS3.9 directory of the install CD-ROM and manually copy any missing #?.gadget files. Ensure that all the #?.gadget files are the latest versions (do this by checking the latest Boing Bag first, then the OS 3.9 CD-ROM).

It's not a problem finding Amidock, just it crashed Error #8000000004 or something

It also crashes if you have a 68060 and the wrong CPU librarys are installed. I have no idea how it behaves on a 68040 since I've never had one...

It seems to behave fine on an 040, even with the wrong CPU libraries.  Well, it did on mine anyway :-)
