I basically ended up connecting the hard drive to my PC with a USB to IDE device, setting it up as a device within WinUAE, and installing off of that. Much easier and faster to do.
After getting everything setup (you'll want to configure WinUAE to as close as possible as your real hardware), just plop it back inside the Amiga and it should work.
Something like this;
http://www.amazon.com/Vantec-CB-ISATAU2-Supports-2-5-Inch-5-25-Inch/dp/B000J01I1G/ref=sr_1_3?ie=UTF8&qid=1399412706&sr=8-3&keywords=usb+to+ide
I mostly did it this way because of OS3.9, and not having an emergency boot disk until I created it. If you have your workbench disks, you should be able to at least get that on there.
