Here is a dump of the relevant uboot vars in my SAM440ep:
ide_cd_timeout=20
ide_doreset=on
ide_reset_timeout=10
bootcmd=menu; run menuboot_cmd
bootdelay=3
boot1=s4siicdrom
boot2=s4sii
boot3=
boot_config=Default
boota_timeout=3
boot_method=boota
menuboot_cmd=boota
menucmd=menu
menuboot_delay=3

You may want to double check what you have if Lecta's advice doesn't work for you.

To me this is eerily reminiscent of the installation issues that users have had with OS4 on the A1 series, except now there is no variance in hardware (theoretically) to explain things away.

Check your Sam440ep manual:
"SATA ports: J20 (Hard Disk), J23 (DVD/CD), J21, J22"

It is in there but maybe not as obvious as it could be.
