On the Amiga side, I don't think the side zorro slot is capable of autobooting a hdd. Running a hdd in the A1060 is possible  as here, also not autobooting but runs Janus to access the hdd. https://www.amigalove.com/viewtopic.php?t=818&sid=a5e07e9923ac120edc0c76e31789eff4

On the CF side I would only use Sandisk or Trancend cards formatted to a max of what the XT FS is compatible with.

After recently actually acquiring an A1060 It's great to see interest in the peripheral continuing. :)

I have a Parceiro 8mb ram / SD card device created by David Dunklee that does boot the HDD SD card from the Zorro slot with the help of a combined Kickstart/Workbench disk called Kickwork. The Parceiro came with a Kickwork ADF and HDD tools. So booting from the Zorro slot is possible. I heard the v2.0 Parceiro could autoboot but that may be incorrect.

Have you tried running the early Janus boot disk and then the latter version to set an AmigaOS HDD patition?

 I have similar tools for a GVP PC286 module in a GVP HD8+ II HDD sidecar for A500(+). The HDD is partitioned with the Amiga filesystem; then there's a choice of installing a PC HDD hardfile or PC partition.
The A500(+) must have been further developed than the A1000 to support autobooting from the Zorro slot.
