most of the old software works nicely (VERY quickly !) but to use software that isnt OS-friendly (ie it requires legacy custom chips) you can always use E-UAE on evilrich's homepage - that runs OCS ECS and even AGA stuff quite nicely.
as for OS4, you will need to ask the person who offered it to you, but its a really nice piece of OS work - particularly if it is one of the last 2 pre-release revisions.
Is the 3000 as good as the 4000 if it comes
with a graphic card ?! :O Sorry but Im not
that smart, when it comes to such things 
I'd go for what you can find - the 4000 desktop does have space for a CD-ROM, while the 3000 desktop doesnt - but you can add SCSI external ones if you can find them.
PS: I like the idea of 100-50-90, but mid twenties are better (at my age!)
