Is an 030@25 the same speed as an 040@25?
Same speed yes, does a program run faster on the 040 compaired to the 030, yes.
What makes the 040 more preferred?
The best rating to look at is the MIPS, thats how many instructions it can go through a second, for example a 030 may take five clock pulses before it finishes a move where as the 040 may do it in two.
What would be the advantage of changing an a3000 from the 030@25 that it came with to an a3640?
Programs would load and run faster because the 040 can do more instructions per second than the 030.

Mhz is just like RPM on a car, you honestly dont need to care about how fast your engine is spinning, you want to know how fast your car can go in MPH/KPH, same goes for CPU's.
