Having inspected both boards up close, the Pegasos appeared to have been manufactured at a higher quality standard.

True, in part. But the setup between the two was easier out of the box with the Pegasos. Fewer compatability issues found first hand.
The real difference will be OS 4 being available on the AmigaOne and possibly not on the Pegasos.
