It seems my Amiga has caught Ebola virus. Should I unpack everything from backup or is it 100% safe to desinfect all from VirusZ?

According to Ebola virus description it should be safe to use disinfect.

However, since the infection routines aren't always 100% safe, some binaries might have gotten damaged in the process. If you want to be 100% safe, restore the infected binaries from backup.

BTW, is it possible to infect filesystem in HDDs RDB (do such viruses exist)?

It's possible. I don't know any such virus.

Isn't it freaky how an intelligient, malicious program can occupy less than 1K and yet you are completely at it's mercy.

I alerted Virus Help Denmark to an archive on the web that had the Hitchhiker virus. It was VirusZ that found that but now I use:
