Hmmm - as I just have an towerized A4000 D, I don't have onboard SCSI and so can't tell you how to disable it.
But there certainly is a way to disable the internal IDE.
It requires some experience with soldering, an unused IDE-plug with a little bit cable attached and IIRC two resistors (and an soldering iron, of course) - not a big job.
I would have to look for the schematics when I come home - hopefully there's still the URL on it from where I downloaded the stuff...
