It is always recommended to install OS3.9 by using a Emergency Disk. This disk is bootable, and will load Workbench 3.9 from the CD. Install to a clean harddrive, and you haven't got any of the problems you are having now, as the two icons is because of two CD entries in Devs:DOSDrivers and Storage:DOSDrivers, and traces from IDEfix I believe.

Ya...

I'm starting to feel like I'm running Linux here.

I formatted my drive. Installed WB 3.1, installed IDEFIX so that OS 3.9 would show up.

 I then looked at CD1 and it said that my CD-ROM which is hooked up directly to my 1200 on a chain with the Hard Drive, is SCSI device unit 1, and that it was using CasheCDFS in L: or what ever.

 So, I then deleted CasheCDFS (or what ever that is called), IDEFIX from C:, and the Dos Drivers from Devs.

 After which I made an Emergency disk, I rebooted, and it said it could not find SCSI unit 1.  

Ha ha, VERY funny.

Why would you delete all things in Devs:DOSDrivers, and CacheCDFS in L:?

In Devs:DOSDrivers are all the device drivers for Amiga, so you should only delete those which point at your CD drive, and in this case it would be those pointing at scsi.device unit 1.

CacheCDFS is the filesystem for CD drives, and without this your CD drive will not work.

To install OS3.9, make a working environment with CD support, insert the OS3.9 CD, create an emergency CD from the install script on the OS3.9 CD, reboot the computer and load OS3.9 of the nemly created disk, format the boot partition of the hdd and install OS3.9 on this.

-EDIT-

Choose NOT to install the device drivers, etc, from the Emergency disk. Instead, after the installationprocedure has finishing, boot from the Emergency disk again, and choose to install CDROM Support.

Anyhow, I created an Emergency disk, and when I reboot, it refuses to see SCSI Device 1.

 I decided to take a look at the Emergency Disk startup-script, and realized that it uses IDEFix if it is in C:

 So I dropped IDEFix into C: rebooted, and all is well, but I'm cursed with pop up screens telling me I am using shareware again.

 So I go ahead and install OS 3.9 onto a blank hard drive. I tell it to go ahead and copy CD support from the Emergency boot disk and it does so, but I saw it copy IDEFix over while it was at it.

 So I rebooted, everything came up, I was using 3.9, but still with the curse of IDEFix's pop up screens...

 (CacheCDFS no longer pops up BTW, one victory at least).

 I then deleted IDEFix and rebooted to come to a screen that says:

can't find scsi device 1. :)

I say again; choose NOT to copy files from the Emergency disk.

If you have used the IDEfix package from Aminet to install the CD drive, then you need to replace the CacheCDFS file with the one from the OS3.9 CD.

Please try to do the following:

1. Remove the IDEfix from C: and atapi.device from Devs: on your harddisk boot partition.

2. Open SYS:Devs/DOSDrives/EMERGENCY_CD and replace "atapi.device" with "scsi.device"

3. Rename EMERGENCY_CD to CD0 or CD1

4. Remove all other CD mountlists from DEVS:DOSDrivers

5. (not really needed) Copy CacheCDFS from AmigaOS 3.9 CD to SYS:L

6. Open SYS:S/Startup-Sequence and make sure there is a line containing "SetPatch QUIET"
If there is only a line containing 'SetPatch SKIPROMUPDATES "scsi.device" QUIET', that's why the built-in free CD-ROM support is not working.

7. Reboot your Amiga and enjoy the free CD-ROM support.

Alternative you can try this:

0. Make a copy of your Emergency Disk

1. On the Emergency Disk remove the IDEfix from DF0:C and atapi.device from DF0:Devs

2. Open DF0:Devs/DOSDrives/EMERGENCY_CD and replace "atapi.device" with "scsi.device"

3. (not really needed) Copy CacheCDFS from AmigaOS 3.9 CD to DF0:L

4. Open DF0:S/Startup-Sequence and make sure there is a line containing "SetPatch QUIET"
If there is only a line containing 'SetPatch SKIPROMUPDATES "scsi.device" QUIET', that's why the built-in free CD-ROM support is not working.

5. Start you Amiga using this modified Emergency Disk and install OS 3.9 on an empty partition.

I think it needs IDEFix until I run the CD-ROM through my Catweasel or something...

None of anything anyone has said has worked. And I've done it all. Just got to wait for that AT power pack adaptor to get here so I can hook up the Cat.

Got it!

When you go back and select to add cd-rom support, you need to uncheck the SCSI option at the top if you are running off the 1200's internal IDE port.
