in the emergency disk must been presented the power flyer files so amiga can use it while booting. never had a power flyer so i can't tell you which are these files. i hope you will find some help from Gregs aos3.9 faq

workbench 3.5 boing bags
for me all the workbench versions was a ''click and install job'' so i believe that your power flyer is the problem and not the workbench cd.

i have no idea but why don't you try first without any kind of extra ide interface to test if the amiga works fine? just set hd as master, cdrom as slave and plug them at the same cable. you only need a 2.5 to 3.5 converter.
