This is probably because DirOpus is opening a *native screen* (PAL/NTSC). Older versions of DirOpus4 sometimes did this, even if they were supposed not to do it.
I suggest you you download the latest public version from the website and then update it with the latest beta archive. This way, the DOpus prefs programm should always open on your Workbench or DOpus' own screen.
I use OS3.9 by the way....
Unlikely but possible: It could be that there are no more pens free on your workbench screen - ConfigOpus would then be forced to open its window on a seperate screen (theoretically, this screen should be a gfx card screen, but perhaps you stumbled across a known bug).
Open Prefs/Workbench and reduce the icon rendering quality to "low" (or whatever it's called). Reboot and try to enter DOpus' prefs programm again.
