This is how I configured my joypad
In the OCSrc, ECSrc and AGArc files that came with RunADF I changed the config to:

joyport0=mouse
#joyport0=joy2
#joyport0=kbd1
joyport1=joy0

Then I configured the joypad under Amigainput low level.
