I have a backup of my cf hd as it stood when i did a clean install of classic workbench 68k. So it has my Whdload key, roms and other bits of software ready. All I simply do is connect my cf card and load it as a hd in winuae, do the format and then copy everything over using my backup of workbench. Just use Opus to transfer everything over. It takes about 20 min with the amiga correct write speeds.

I.E. My MorphOS partition is named "System" as is my Amiga OS partition. So when I plug in my SD card, my Amiga System directory cancels out my MorphOS system directory until I unplug it.

Never knew morph could do that. That's really handy to know and if I could afford to get it I would. But I will have to stick to uae for now lol.  I'm pretty broke right now after spending a fortune on a 6 core windows pc.
