I would do:

1. Install IDEFix (hardware)
2. Install HD
3. Boot using workbench disks
4. Install IDEFix (software)
5. Install WB 3.0 from Disks on new partioned HD
6. Install SFS
7. use HDToolbox and partition a System partition (approx 500MB)
8. Setup rest of HD (ie 5.5GB partition)

I've never used SFS so I'm guessing here..
But you don't need SFS to have idefix running

You could switch the 4 and 5 above ;-)
IDEFix is both for CD drives and HD's or other amiga compatible IDE hardware..
