So I scored the floppy disk from the Penguin, the diskette that has the "VIRUS" written on it. Took it back to the Batcave to see if I could put it in the Batcomputer. Turns out, Batman doesn`t own a 5.25" floppy drive.
Then I thought I would go up the ladder from the Batcave, up to get a beer from Alfred. He refuses to climb the ladder. There are two, non working.

Another place you get the hint that the door can only be entered from the interior by the scene: "Only one way to solve this".
