Having owned both the 1000 and 3000D/T.  

I would say the Amiga 1000 is great for older floppy based games that used different flavors of kickstart.  It is nice to have the keyboard dock to hide it away.  Unless it comes with a hard disk already working, it will be a HUGE effort to get one for it and set it up.  A great box in general for retro gaming.

The 3000D in my opinion is the absolute best classic Amiga to own and use.  It is a great box for productivity.  It will be just a fast as any other Amiga once it has an accelerator and video card.  The best things about the 3000 are:
1. It's size, for me the footprint is perfect.
2. The quality of it - The 3000 keyboard has the best feel of any classic.  The case and construction was in the heyday of commodore and they didn't skimp on it.

3000T's are very nice but they are huge, so if you want 7 Zorro cards, 3 Hard disks and a hot tub, the Tower has all the room your ever going to need.  It is laughable how heavy it is, it is the heaviest computer I have ever owned.  The 4000T is almost light in comparison.
At the end of the day though, the Desktops 4 zorro cards and 3 3.5 inch bays are plenty.  The only hardship that the Desktop and to a lesser extent the Tower, are the variety of accelerators you can use.  The only 2 non-PPC boards worth owning (IMHO) is the cyberstorm mkIII or the warp engine 3040.
