No downside except that most Windows software is a lot more advanced than the Amiga counterparts that you'll be running in WinUAE. :-)
This probably isn't a problem for you as you want to run the Amiga stuff (and I'm not trying to convince you otherwise).
You can even burn CDs from inside WinUAE with Amiga burning software if you like.
