This wouldn't be helping your hardware problem in any way, but you could use this to get along in the meantime:
http://aminet.net/package/util/misc/jswapThat little proggy will enable you to use your mouse from the joystick port instead, and the joystick from the mouse port. It literally swaps the port functions around. I don't know, maybe it would come in hand for testing as well.
