Did that hardfile come with a configuration for WinUAE (a .uae file)?  If it did I think you'll find that the config file in question is not entirely compatible with the latest WinUAE which you would of course be using now.
Do you have the original unmodified hardfile so you can have a clean install of 3.9?
Sounds like it may be customised to your prior pc's drive configurations (if using the exact same hardfile).

Yes, you'll have to assign a device name and a unit number for said device.
Device name will be "uaescsi.device"
Unit number should be "1" or "2". Unit numbers start from 0 (which I presume will be your hard drive) so my guess would be unit 1, or 2 if you have 2 hard drives. You won't hurt anything though if you input the wrong unit number, so don't worry.
