If you have an Apple keyboard there is a 'mute' key in the top row you can push during startup (I'm not sure what the equivalent would be on a standard keyboard).
 
Another alternative, install a sound card (like a Soundblaster Live, opps - Mac Mini n/a) and disconnect the internal speaker.

Thank God I've got a Power mac.
Its bulky, but getting to the speaker is a snap.

And, YEAH, that start up tone does startle you.
