It should be for mechanical stability, otherwise the port easily could break off.

Feel free to fix it with a soldering iron yourself or send it back to Michael to do it. Maybe it slipped through the quality assurance process, a few cards of the second batch didn't have the port holes soldered (but they didn't get QA label at that stage either) -- do you have a card with serial number above or below 400?

You could ask Michael Boehmer if some of the LEDs on the board can be controlled by the FPGA. If they can, it wouldn't be too hard to have a firmware that allows the LED to be triggered by software. However, the LED would then blink on any USB transfer activitity, not only on mass storage access...

Just a thought :-)
