On a A4000 you can make the external drive as DF0 (internal) by changing the jumper J352 on the motherboard from INT to EXT. You might have to disconnect power to your internal drive. I have not done it but have seen it posted. It is another test you can make to help trouble shoot.

Did you try making your external drive as DF0 (boot drive)
