James,
1st connector (one on end) has a twist (but not like the PC cable).  Photo of Amiga floppy cable.

DF0 goes at the end, DF1 in the middle (no twist there).  If you need to buy such cable we can provide one.
J301 on motherboard should be on, when adding a second internal drive (open/off when no 2nd drive).
Leaving the jumper open prevents the Amiga from seeing the ID (0,1) sequence.  ensure you connect the cable properly (if not properly connected, drive light stays on).
