Hiya and welcome back :)

Don't use floppies, nasty things!

WHDLOAD is brilliant and pretty easy to setup, you will be able to run OCS/ECS/AGA and RTG games on your setup.   One easy option is just going with a pre-configured (including WHDLOAD) WorkBench like ClassicWB.

Also consider upgrading to 3.9, it won't effect your ability to play older games when you are using WHDLOAD and it looks more modern than 3.1.

You've got some other upgrade options to consider, you could grab in Inidivision AGA which will output your classic games via DVI/VGA and then you can ditch the CRT and go for a single monitor setup.

You might also want to get that 040 upgraded to an 060 for some extra speed.

Also check out some of the newer 68k software like ScummVM and NetSurf.
