No I think it has to be the very first line in the file, I used to have a 56Mhz ACA 1230 and it was awesome:)

The AcaTune command on it's own will just use it's default settings, you can see what settings your running by typing it on your command prompt.

I think at a minimum you should have 'C:ACATune >NIL:'

But like I said before, ask on that EAB thread, those guys are very helpful.
