The plan is to upgrade the machine to 3.1 roms, then put the CF card into a USB CF card reader on my XP box, then use WinUAE to format and install 3.1 on the drive. This is a good plan, that is how I installed OS 3.9 on my CF (my Amiga 1200 has no CDROM drive).
It should work without issues, if you do have trouble try a slow format of the CF using the XP machine.
