There is nothing wrong with 3.1 using SCSI. OS 3.9 does not offer any benefit for non-Commodore SCSI controllers. PFS3-AIO will work with 3.1 as well.

There is no 8 GB limit in SCSI. This is an IDE issue.

And there is no 4 GB partition size limit. There is a 4 GB hard drive size limit which needs to be taken care of.

PFS3 in all its variants will work well with Phase5 SCSI controllers. No other patch needed. Boot partitions anywhere and as big as you like.
Note that PFS3 has a 100 GB partition size limit.

300 GB is quite a big thing for AmigaOS, though. In HDToolbox of 3.1 the display will probably screw up completely. You'll have to enable advanced options and enter cylinder numbers into the input fields.

Phase5 SCSI tools will probably do it better (it does not have a diagram which could be screwed up :) )

There is no "active" partition on AmigaOS. You can make any number of bootable partitions. The "bootable" flag is set or reset for each partition in HDToolbox. HDtoolbox also lets you set a boot priority for each bootable partition.

Which bootable partition will be "the" boot partition is derived from the boot priorities. The partition in the system (from all hard drives) which has the highest priority (the highest value) will be it. This way you can even put your primary boot partition on the last harddrive on the SCSI chain. It does not matter where it is as long as it has the highest priority.

If you have multiple partitions with the same priority, the one which comes first in the list is used. (The list in the early startup menu.)

Be aware that floppy drives have boot priorities, too. IIRC DF0 has prio 10. So if you set your harddrive's prio to 11 or higher, you won't be able to boot from floppy any more (unless you remove the harddrive or change its boot prio or use the early startup menu).

Changes in the early startup menu are only temporary. They don't even survive the OS 3.9 ROM update. This means if you want to boot OS 3.9 from another partition, you have to select it twice. After selecting it the first time hold down both mouse buttons immediately again and select it a second time. If you don't do this, then only the ROM update is loaded and then the normal boot partition is used.

You should first make an emergency boot disk and boot from it. Only then OS 3.9 will be installed correctly. Then change boot priorities and install OS 3.9 onto the new partition.
