No, the only complete disk set is 3.1. For the older versions you get Workbench and sometimes Extras disks. 3.5 and 3.9 are not included, 3.X is preinstalled (no install medium included).

Yes, you can use the 3.1 ADF set to create floppy disks and install it on your real Amiga.

The OS 3.5 CD does not contain disk images. It contains the files from the A4000T install disks, i.e. three HD floppy disks. You need a HD floppy drive to use them.

But you cann install 3.1 directly from CD if you have a boot floppy with CD drivers.
