Anyway, I was considering redoing the entire thing with a larger CF card, but then I thought about a PATA SSD HD as it won't wear out.

SSDs use the same flash memory as CF cards and USB memory sticks, so I don't think they wear out less fast than CF cards.

So, my question, what is the best way to format this as far as OS, partitions, filesystems, etc?

Check other threads in this forum about using disks larger than 4GB. It's dangerous if you don't know what you are doing.

The easiest way to install it is within WinUAE using Smart File System.

You can find the best tutorial here: http://wiki.classicamiga.com/How_to_install_SFS_onto_a_real_Harddrive_within_WinUAE

SFS is not able to access more than 4GB if the IDE driver is not able to do so. The tutorial only discusses how to install SFS, it does not say anything about >4GB support. It's safe to use more than 4GB with SFS on UAE's uaehf.device,  because it supports that. It does not work on the Amiga's internal IDE controller with the builtin driver.
