Make sure that the CD drive has a higher SCSI ID than the HDD. (for example HDD = 0 and CD = 1).

Now *disconnect* the CD drive and boot. Then run HDToolbox and select the HDD. It should tell you that drives have been added or removed and ask if the changes should be saved. Let it save the changes.

Then connect the CD drive again and check if it boots faster now.
