There is no file system which can do this. You need an update for scsi.device first. Either extract OS3.9's scsi.device from the AmigaOS ROM Update and use LoadModule to load it with 3.1 or install IDEfix or the like.
Or just boot OS 3.9 and then reboot with 3.1, then the ROM updates stay in memory.
The file system which comes with 3.9 is FastFileSystem. It was updated to use NSD64 commands in order to support large hard drives. SFS is a third-party product and has to be downloaded and installed seperately. Both can be used with 3.1 (as long as scsi.device has been updated).
SFS is not compatible to FFS. If you change a partition from FFS to SFS or vice versa, it has to be formatted. You can do this one partition at a time. Different partitions can have different file systems.
SFS comes with installation instructions. They also apply to FFS, just use another dostype (a.k.a. identifier).
