I'd try loosening the motherboard screws a bit and seeing if that gives you a bit of movement to perhaps line the two up better.

I'm a total noob when it comes to actually fiddling with Amiga hardware, so I'm a bit skeptical about loosening the motherboards screws.

That doesn't bode well if you intend to play with 20 year old computers.
