I haven't tried the tool yet, but I am wondering whether I can use it to fix my Indivision AGA Mk2 when running Linux.
Whenever I boot into Linux, the Indivision generates an output signal over VGA that my monitor cannot deal with.
Did anyone have similar problems and where able to solve them?

I think your best bet would be to either:
a) boot up in Workbench and set the resolution to the same parameters as you're Linux setup and then use the config tool.
or
b) Use native output on Linux and adjust the resolution to one of the comparable modes of the Indivision.
Take this with a grain of salt because I haven't been able to use it yet on my setup yet...
