I've used a Genesis pad for years with no problems also. Swap 2 wires and all the buttons work (instead of 2). Hired guns used these 3 button Genesis pads and told what lines to swap. No mention of being bad for chips either.

Have you the instructions at hand? :-D

Sure, swap lines 5 & 7...

The 3rd button (A) will then be readable by any Amiga programs that support the 3rd button and is easily read in an OS friendly way. Unfortunately, not many games supported it. The CD32 pads work some magic to get more than 3 buttons and the Genesis pad 3rd button is not equivalent to any buttons on the CD32 pad.

So then my question is based on the last response here... Which are the good ok to use buttons (color)? And whiach are the bad extra buttons I should not use (color)? (When used on an A500\A1200?

The Genesis doesn't use colored buttons. The buttons are A,B,and C. B is the commonly used button on the Amiga. C is used as the alternate button and supported by a few games like Mortal Kombat, StreetFighter and Chaos Engine. The A button has to have lines 5 and 7 swapped internally to work on the Amiga and then Hired Guns is the only game I know that uses all 3 buttons but there could be others. Support for the 3rd (A) button is very easy to add in software and doesn't require the likes of the lowlevel.library.

The CD32 pad has the colored buttons and all the buttons are fine to use on any Amiga. The lowlevel.library is needed to read the CD32 joypad or very specific hardware knowledge.
