The general concensus is that WinUAE is the best emulator for compatibility and features, and Amithlon is the best for pure speed. Google for AmiKit, a really great Amiga environment for WinUAE.
The only digital joystick that I am aware of with a USB connector is the Competition Pro, but they are not as good as on the Amiga.
