Question though, how durable are the A2000 boards? In other words, I have a working machine right now, but am I likely to have problems from removing all of the internals, pulling the board and then doing the solder work.
These things are now about 20 years old and I'm afraid I might damage something just handling the boards.

Shouldn't be a problem, they're pretty tough (big thick PCB with though-hole components). I had no issues desoldering the battery, carefully removing various chips, etc. The Agnus socket is "known" to get brittle with age and possibly crack while removing the chip, though mine came out just fine with a PLCC puller. (Actually, never had an Agnus socket crack, thankfully.)
As far as the other boards, just be gentle and you'll be fine.
