I don't think Magellan should have anything to do with that. If it works under Workbench, it should work under Magellan too. Does it show up if you boot into Workbench instead on Magellan (hold shift pressed during the boot)? Or does it show up in the Magellan's Format window (User menu->Format)? Or with Info command on shell? And it isn't defined as hidden from Settings->Environment->Desktop?

Sounds like something mixed in filetype recognition... you haven't installed any external modules to magellan? Anyway, I'd go look for filetypes (Settings->File types)...

If you double click file when lister is in name mode, it tries to run it as an amigados command and you can enter normal shell arguments for it. Double click it with shift key pressed or switch view to icon mode to launch it as a wb application.

There shouldn't be any problems for Magellan to see all the partitions. Magellan doesn't handle those things itself at all. If they work in the system, they work in the Magellan.

Do you mean Diskinfo Module replacement? I think it only fixes some visual info of disk sizes, but shouldn't be needed for the functionality, IIRC.

But in any case, be sure you update to DOpus 5.82, to avoid any problems possibly caused by the dopus.
