Try switching to "Compatibility Mode" on the Input tab in the WinUAE config screen. I'm not using my PC at the moment so I don't know exactly what it's called, but I think that's it. I had some trouble with the mouse not working properly before because it was using that different configuration where you can specify what axes of the controller do what and so on...
