You shouldn't have to update MiniGL. The most important thing is to install the data files in the right place. There should be a readme in the archives that you downloaded from os4depot.

For Quake3, I think that the most recent version is here. You may find OpenArena easier to install and try out. Just download the Amiga executable, and the OpenArena data files, and you should be up and running pretty quickly.
