Okay, by installing 3.1 you are using an OLDER version of Fast File system.
Partition out 2GB for your Main boot drive, then partition out the rest as you see fit. Your hassles will most likely disappear.
Fast File System in 3.1 had a limit of 2GB per partition, which was not fixed until 3.9.
FFS is probably sitting back and thinking 'WTF!@!@!@!@!'.
So what you need to do, is Partition out a boot partition to 2GB, install 3.1, install all your patches that you need, Install 3.9 (along with BOTH Boing Bag's), then partition out the rest of the drive as you see fit.
Thats the way I do my 4000 with its.... 40GIG drive (I think it is).
