Organise it in whatever way is logical and easy for you. Personally, I like to have a Workbench partition for the system installation, and then a Work partition which contains software, games, data etc (basically, everything but the OS). I believe this is the traditional way to configure the system, but as long as you don't exceed the partition size limits for your OS, filesystem and device, you can organise things however you like.

You can either save the files in to the programme directory (so install Wordworth in Work:Apps/Wordworth and put your documents in the same directory) or if you prefer all of your documents to be in the same place, you could create a kind of "My Documents" equivalent under the Work partition (Work:docs for example) and put all your documents in there, or you could even create a whole new partition just for your documents.

It really doesn't make any difference to be honest. As long as you know where to find them when you need them, you can put your files wherever you want - Workbench won't mind :)

It can display any icon. If you locate the icon on the disk, then choose the "leave out" menu option, then the icon will move from the directory on to the Workbench. IIRC, this option has been available since Workbench 2.x. You then have to chose the "Snapshot... All" menu option to make the icon stay there after you reboot.
