You don't appear to have installed the software properly. Without the PF software, you will only see drives attached to the Primary channel, which is what you report. Running ATA3Prefs from the floppy isn't the same as running it from your boot drive as it's intended to run.
What files have your installed/where? and what have you inserted in the Startup Sequence?

From the Power Flyer manual:-

Copy ATA3Prefs to the Prefs: drawer
Copy ATA3.driver to the C: drawer

Add the following to the Startup-sequence:-
C:CheckLMB
IF WARN
SYS:Prefs/ATA3Prefs
ENDIF
C:ATA3.driver QUIET (or for drives over 8GB, RESIDENT QUIET)
With OS3.9 I think you have to also add SKIPROMUPDATES (?)

To edit the Startup-sequence (a simple text file) open a Shell (CLI) by going to the System: drawer and clicking the Shell icon. I think you can also do it directly using Notepad (or whatever the OS3.9 editor is called).

In the CLI interface, type in:-
ed s:startup-sequence

or in Notepad, just open the s:startup-sequence file

When you've opened s-s text file, add the details noted at the top of the listing. When finished save the file. I've forgotten the CLI Save routine, but someone here will tell us.

See if that works.

PS: Register your PF hardware with Elbox. You'll then be able to get the latest drivers/Prefs files.

I'm getting as confused as you! Disconnect the CD-Rom and any other device on Channel 2. Can you boot into Workbench from the hard drive (primary master device 0?)

The PF software is designed to run from the boot hd, not from floppy. If you don't install the software as outlined in my previous posts you will continue to go around in circles. The problem is not connected to OS3.1 vs OS3.9 but how the PF software works. Try to get into a position where OS3.9 boots properly from hd and has no PF software installed and you'll get there. Using floppies to run the PF software is your problem imo.

You are confused.

Disconnect or remove all the PF hardware and software.
Does your A1200 boot into OS3.9 from hd and run normally?
Get back to that position before making it more complicated.
